Generally, if you're playing with Meta Rules, they are going to be there every game.  It's not like you shuffle them into the deck.  They are just codified house rules.  Just like my house rule that Friend Keepers are Creepers everywhere (as opposed to only when in play) when Dead Friends is on the table doesn't go away when we shuffle up for the next game, if it were codified into a Meta Rule, it would sit on the table before, during, and between games.
